Why is it I cant use different wallpapers on each monitor using the Matrox G550. When I choose the monitor and apply the background I want it actually changes the background for both the monitors.

Make sure you have selected 'different background/image for each monitor'.

My problem is that my secondary monitor appears as Monitor 1 and Monitor 2, so that I am unable to apply different wallpaper to the two different monitors. The correct monitors show up in the Matrox display properties, but not in the UltraMon desktop options menu!

You'll need to install drivers with true multi-monitor support for Windows 2000.
Just download the latest drivers for your card from Matrox, run the setup program, and when asked if you want to install special Windows 2000 support, answer yes.
