(Sorry for all the questions, I just got my second monitor so I'm just starting to explore how it can improve my productivity :)
At the moment I'm using my second monitor for my email client, chat client and media player. The problem is that when I open a new mail or chat window the new window pops up in my primary monitor!
Is there a way in UltraMon to set a program's default window placement?
Or perhaps using some other program? I'm using nVidia SLI cards and haven't explored their desktop management system yet.. is there something in there that could help with this?

Most applications will remember window positions, for example if you use Outlook or Outlook Express, just move the mail window to the secondary monitor and close it there, the next time it will open on the secondary monitor.
If this doesn't work: UltraMon has no support for positioning child windows, but you could do this either with ZMover or the Nvidia nView Desktop Manager.

I am using a lcd screen and a 7" tft screen in my media center (silverstone LC18) and I face the same issue as described above. For example if I want to shut down the computer (perform the action on the lcd screen) the last windows screen (to chose between 'restart', 'standby' and 'shut down') appears on the 7" screen. Can this be solved?

As far as I know the shutdown dialog can't get repositioned, you would need to change the primary monitor before shutting down to have the dialog on the other monitor.
