I have a three-monitor system at work, but I frequently use remote desktop to access it from a laptop. This has the unfortunate effect of shuffling all the windows around to fit them on a single screen.

It wouldn't be so bad, except they're still there when I get back to my desk. What would be awesome would be if ultramon could remember where windows were when the number of displays changes, and put them back there when the number of displays changes back. There are some small problems, like trying to identify what "back" means, but it shouldn't be too hard....

Thanks for the suggestion, will be considered for UltraMon 3.

What would be possible is to manually save positions of windows before leaving the desktop, then manually restoring the windows to their original position when you're at the desktop again.

This can be done via custom scripts, SaveRestoreWndPos.zip contains scripts for saving and restoring window positions.
