This happens if the Smart Taskbar is running in standard mode, the problem is that WIN+M only minimizes applications which are on the main taskbar.
As a workaround, you could use WIN+D instead, which works fine with the Smart Taskbar.

Thanks for the explanation. Any chance that this behavior will be fixed (meaning windows + M minimizes all windows)?
For me, Win + D is not an adequate work-around … it behaves quite curiously. It always closes all windows (good). If I immediately restore a window on the primary monitor, it plus all the windows on the secondary monitor restore (not good). OTOH, if the first window restored is on the secondary monitor, only that window is restored, even I then restore a window on the primary monitor (good, if unexpected).

I don't see a fix for this, but am considering a custom minimize windows hotkey for a future release.
