Does anyone have a work around for the problem with Vista, Beta 3, and running RDP causes a second Input Capture Window taskbar item?
I've looked at some taskbar hiding apps and they can't see the Input Capture Window item to hide it.

You could restart the Smart Taskbar, but if this is a frequent issue I would recommend installing version 2.7.1 instead.

Yes, but it does have a couple of Vista-specific issues which were fixed in 3.0 Beta 1, for example the wallpaper manager doesn't work correctly if you have a monitor to the left of the primary, and the Smart Taskbar won't match the Vista look.
