Do you mean the taskbar buttons for the applications or the applications themselves?
The issue with the taskbar buttons will be fixed in the next release. There's no real workaround, but activating the application will again add a button for it to the taskbar.
If the applications don't get moved to the primary monitor: I haven't seen this myself, and it would most likely not be related to UltraMon as Windows handles this. Might be an application-specific issue, I would recommend testing if you have the same problem with standard applications such as Notepad and Calculator.
